I've soled my problem repacking skyrim.bsa it seems that  skse  are incompatible with skyrim loose if loaded through MO.

You unpacked the Skyrim bsa's? Yeah, I wouldn't have done that if I were you :P. Must've taken up some serious space on your comp...

I don't think I've had to unpack a single .bsa to get MO to work, perhaps i have just been lucky?

Me either. The only time I've opened them was to check file structure for some items and I used FOMM for that.

All my skyrim folder is completely loose ( i mean the basic installation files: skyrim, dragonborn dawnguard, heartfire, unofficial patches and update; all loaded with MO). I played int this way for almost a year with no problem. After installing sky ui to a new profile with mo i get some errors here and there . At the beginning i thought were a skyui issue. then i've started deleting each conflicted files into update(loose) skyrim(loose) ecc ecc..with no luck. I don't remember which one but a file located into update.bsa were (imo) the cause of the problem. After deleting it i got skse error (instead the "missing skyui" one). After many tries 've decided to repack only skyrim.bsa and update.bsa just to  test and strangely it worked again.(of course i've checked many times the overwrite order). At this point i think  that something went wrong between MO and SKSE.Of cours it's just an  assumption, telling this just in case it could be usefull for someone.

It is advised that you don't unpack BSAs if using MO. If you are using other managers like NMM yes unpacking the BSA's are advised along with some other performance tweaks etc.

MO treats BSA's like they are "loose" in the manager giving you the benefit of both worlds. All the performance benefits of a BSA with all the flexibility and and selection of loose files.

finally took the plunge to mo. using latest 1.2.9.  had to find some work-arounds for skse/skyui and fnis, but game seems to be working ok.

i couldn't figure out how to install skse files using mo into the skyrim root directory, so i installed it both manually into skyrim folder and used mo to install just the skse scripts folder into mo data folder.

only mo error left is for overwrites, which i have either ignored or deleted the log files under skse plugins folder.

So, I*'m trying to update my 1.2.8 to 1.2.9, but it won't download.  The progress bar appears, then just stays at zero.  Will downloading the 1.2.9 manually mess something up?

You are doing everything correct. SKSE and ENB must be installed directly. :) Overwrite can be left alone as its just log files. Even Bashed Patches and SKyProc Patches are ok to be in there same as FNIS Files. I never had problems. But you may move the files to a mod for more control.

Nope. That's what I always do. Just move your 'profiles' folder and your 'mods' folder from the old MO to the new one. Delete the old one and put the new one in the Skyrim directory (or anywhere you want, but I like it in Skyrim).

Forgive me for I am new to Mod Organizer and I have run into a problem I cannot resolve.

Originally my problem was that FNIS kept giving me an error whenever I ran it and an error from MO saying FNIS didn't run correctly. The FNIS error said that it was missing a file. I tried reinstalling FNIS but I still got the error. I looked through my mods and found another mod that had the same file, so i coped it into the FNIS directory. After I copied the file, FNIS ran, but would not detect any new animation mods; and I was still getting MO's error saying FNIS didn't run correctly.

Any and all help is appreciated, I've run out of ideas.

Well, FNIS says "non legal directory" so we will not help you.

Except FNIS 5.1 keeps giving out a warning in my perfectly legit Skyrim that it's not running from the appropriate directory.

We either need the exact error message or screeshots, which is the better alternative.  FNIS gives me a warning every time I run it but it works normally, I have in installed in MO.

I've been trying hard to make the Creation Kit recognize my installed mods in Mod Organizer. When launching the creation kit through Mod organizer, the Creation Kit only recognizes my Steam Mods, or gives me Invalid Directory error, not the mods i installed through Mod organizer. How do i get the Creation Kit to recognize mods installed in Mod Organizer directory instead of the vanilla/steam mods?.

Skyrim Script Extender (SKSE) Skyrim Script Extender should automatically be detected and added to executables. If for whatever reason it is not detected, it may be added by doing the following:
Mod_organizer_skse.png
  1. Click the gears icon Gear_MO.png. This opens the Modify Executables window.
  2. In the Title field, type in "SKSE" (or whatever else you want to call it). This fills in the Title field.
  3. All the way to the right of the Binary field is a button with an ellipsis with a subtext of "Browse filesystem." Click it. This opens a window where we can browse to the program we want to run.
  4. Navigate to your Skyrim directory and select the "skse_loader.exe" application. This fills in the Binary field.
  5. Check the Close MO when started option. This causes MO to close upon launch of SKSE.
  6. Click the Add button. This will add SKSE to your executables list.
  7. Click OK.

Please note:

  • SKSE may not be installed as a mod via MO. You may, however, install the scripts via MO to keep your data directory clean (provided that you haven't changed MO's load mechanism to Script Extender).
  • SKSE plugins may be installed and used via MO (provided that you haven't changed MO's load mechanism to Script Extender).

You likely installed it wrong. It should recognize a properly installed SKSE ... Also you have to start from the SKSE launcher

Info can be found here http://wiki.step-project.com/Guide:Mod_Organizer#tab=Third_Party_Programs

I re-installed it and it is giving me the error still i am running the latest version of SKSE and i have instaled it manually and via the launcher

Check to be sure

Also make sure it is the most current.I would tell you to try a new start right from the beginning of the game. Just incase there is something with your saves that are messed up.

If all else fails.. install the entire SKSE into the main Skyrim folder. ( Where the DATA and the Skyrim.exe is located)

If that don't work I don't know what else to say. .. I tell you the above only to try to resolve any other mistakes that might arise. So Follow the entire video instructions and then make sure you refresh the link and start from the SKSE in MO. If that still don't work .

Well i did it like that vid said to and it still didnt work would a mod by chance cause it not to work i did getskseversion command and it show the right version and everything then i started a new save and it gave me dialogue box again

Doubt a mod would cause that problem. Expecially in MO. Scripts not working properly because of load order.. perhaps.. not giving you the correct version.. no. Somehow when you change over NMM to MO ( possibly one or the other was on another drive) the links and such got messed up or something. I am just pulling straws here. I doubt others here have info.

The conversion from NMM to MO is experimental. There is very much a chance that something went wrong. If you are spending a large amount of time to get your game up and running.. perhaps you might want to start from scratch. There just might be something wrong with the mods you are using. The game files or such. I know it takes time to do this. Most here has taken that step and has benifited from this. In the future FNIS, SKSE, Creation KIt and only a few others would be manually installed the rest would be managed by MO and therefore your Data folder would be clean and untouched. Problems that arise after that would be a click away. ( example uninstall all the mods and the problem would dissappear if not it is a game issue, verify cache and reinstall the few programs installed in the main folder. and be done. YOur mods would be untouched. )

If there is a folder somewhere in NMM where the original downloads were used or if you have a perferred account at nexus you can just click the list down and have MO download them for you. ( Keep in mind MO hijacks NMM link whatmuhgigger so you won't be able to use NMM for downloads again). I have started using MO to download Nexus mods and find I like it quite well. I use the last icon on the tool bar and set it up with my account credentials. Log on to Nexus and start MO ( afterwards) Open the panel and see the selection of servers I have and move the ones I want over and start downloading.

It will be alot of work. While at it I would recommend a complete nuke and reinstall for MO use. Complete SKSE and such including a verify cache then start using MO and downloads of mods.

There is one last hope if you wish to keep this and not use the NUKE option.. AwefulArchDemon might be able to research and or PM tannin and see what could cause this.. ( Lets be sure you are talking about a legitmate copy of Skyrim :). If not please let us know becaue SKSE and FNIS and perhaps other tools won't work on a pirated or copied version of Skyrim. The individuals that do this take steps to make those copies work .. those step break the needed support necessary for these tools to function.

Not saying yours is a copy.. I had that problem a while back .. .. well way back .. don't know what the problem was.. however when I nuked the system.. installed steam and games and such again ( reimage) the problem went away and never came back. So it is entirely possible a legitimate copy can do this however it is rare.

Note though, you can't compile or view scripts if you run through MO.

Why doesn't your game come from a Steam directory?

And don't copy anything into the FNIS files. You are using MO to keep your files clean.

Did you install FNIS via my instructions on the OP?

Also, if you have no proof of your legal installation, my assistance has come to an end. Show me Steam!

That should no longer happen. I had the issue before too, but upgrading to the newest FNIS changed it (I think...maybe upgrading MO did it?). If you installed the same way I did (as per my method listed in the F.A.Q.), and you use the newest MO and FNIS, that error should have disappeared (finally).

I have my Skyrim installed on a SSD that is set to a separate directory from my Steam account and i have never received that warning message before. I also have FNIS 5.1 installed.

I think the root of your FNIS issue is due to the fact you have it installed via MO instead of manually. Some programs such as FNIS and SKSE perform much better when installed manually.

If you do relocate your games into a separate directory from your steam account then you need to make sure to de-direct your Steam updates to the new drive. Some programs such as FNIS will use your steam launcher to run properly and if it can't find it it will assume your running a cracked version.

However, if you are running a cracked version then AwfulArchdemon is correct, we will not help you run a non-legit copy.

You're not running your game through Steam?? How do you run Skyrim without it being in the Steam directory? This is something I have not tested. Needless to say, Steam would have to be running to play it then...right??

Running FNIS through MO should still say " (Steam) " on the FNIS menu's game binary.

I've been trying hard to make the Creation Kit recognize my installed mods in Mod Organizer.

Is your CK installed into the Skyrim directory? Simply adding the CreationKit's executable to MO should be enough to get it running. <Edit> - Title (Creation Kit) - Binary (file path to CK) - 'Add'
