The player restrictions did not lift at the end of the quest line. I'm currently stuck with my equipment that won't unequip and the all NPCs unable to target the player. In researching the save I didn't find anything related to the equipment issue but I did find the faction array. Somehow it got set with a "StagetoEnd" of -1 meaning it will never end. Does anyone have any idea how to work around this? I've tried working around this array but the esp rewrites it on load so...

Its the one where you destroy the slaver ring, Gristle dies, Dwayne dies and you can choose to keep or destroy the whore house (as i recall)

 

With that ending yeah all restrictions should be removed

Yes, that is the path I chose but I'm still restricted. It looks as though the trigger to remove the effects was corrupted. I've spent 2 days straight trying to find a way to manually remove the restrictions to no avail. I REALLY don't want to go through every save to find exactly where and how the corruption occurred. I just want to continue my game 😭

Sounds like something went wrong earlier tbh...

Gristle should remove your collar before the final fight in Corvega which means you can wear armor/use weapons so don't get how you'd manage to get through Corvega and defeat Ivana if you can't do either of those

 

What do you have that is still equipped on your character that can't be removed?

That's a clear indication of the problem. It wasn't removed by him, just unlocked. I had to manually remove it myself after the cutscenes. I didn't realize that and had to the final mission twice after it was still on after completing the quest. 

If you know the refund for the collar I can see if there's a ghost file lingering in my save but beyond that... I got nothing. 
Checking my early game saves, it looks like the error occurred when the mod initialized, failing to set conditions for the effect removal. That means without a way to remove it after the fact, the playthrough isn't salvageable.

As far as the equipment issue goes, it's, really hot and miss what will and will not unequip but I've had a couple instances of buffs lingering after unequip. I went so far as to fully purge my inventory in command but it still kept my weapon and armor values with nothing in my inventory.
