Finally got an SSD and transfering everything over to it now.... so if it fucks up and I lose stuff like Skyrim and whatever, then I guess may be my last shots for a while... heh...If you use Mod Organizer, you can just copy&paste your entire \Skyrim\Mod Organizer folder. Then adjust all the paths for executable files if you installed Skyrim in a different directory. Run Skyrim once through the original Steam launcher so it can register to Windows, then use Mo normally to launch the game with SKSE instead. If your modlist is fucked up then you can restore it once more from your backup.

Its kind of a cunt to deal with if your characters hair is thick.
