Odd question, does anyone know off hand what the best or recommended settings for saving a dds file in paint.net?  Like if I edit a texture in paint.net and export the results, what are the best options to choose?

Normal maps (*_msn) always as R8G8B8. Diffuses and speculars (*_s) either as DXT1 (some quality loss/artifacts, small file size) or R8G8B8 (no quality loss, big file size). And make sure generating mipmaps is enabled for any and all textures you save.
