You can't do it just as folders, because the game only loads stuff from the folders if it can't find it in the PAK file. Modmanager goes into the PAK file and selectively invalidates the files you install with it, so that 99.9% of the PAK still loads normally while the handful of files you modified do not, and the game looks for them in the natives folder instead (where it finds your modified versions of them) 2
