First time playing through this (LE 1.2.2.1) and enjoying it immensely despite several issues, but finally ran into one issue which I don't seem to be able to get past and which isn't covered by Brewmasterhal's walkthrough.   I just entered the Skunkway for the first time, and Olaf is waiting for me to shower, even though the shower is showing the prompt, it never actually lets me shower.   Possibly because when I first came in someone else was using it, but even if I wait for her to leave, I can't use it, and Olaf won't progress if I haven't showered.   I've tried waiting, save/restore, no luck.   I'm going to go back to my save before Charon and try the sequence again, but wanted to write this up while fresh.

 

I'll take this chance to mention a few other issues I've had which didn't stop progress but were noteworthy and which I couldn't find discussion on here:

 

- In Riften, in the bunkhouse, the scene with the Captain by the fire starts and gets through the drinking rounds, but then doesn't progress correctly if someone is sleeping in the spot where you're supposed to wake up.   Repeated it twice, then backed up to an older save, and made sure I started that scene earlier before any other patrons go to sleep.

 

- In Solitude, I got the bards and Viggi into town, then rode in with the crate.   But inside the city, Viggi is missing.   If I approach his stall in the market, it takes control of my character and makes me face his stall, but since he's not there, the conversation never starts and I remain stuck until I restore an older save.  So his side quest couldn't be done.  I saw another report on this back in December, but no answer.

 

- After the night scene in the Blue Palace, Save remains disabled as you walk through town, and even through the conversation with Vala, until you make it into the sewers for the scene with the guard.  (It might be restored after any sex scene - not sure).   This was reproducible, because I had to do that section a second time on my playthrough because the first time I went into the wrong manhole cover after talking with Vala and after trying unsuccessfully with the guard in that sewer segment I tried to head down one of the tunnels and had a CTD, and had to replay everything from the arrest in Madam Petit's onwards (silly me not making a save in the palace).

 

- Couldn't find Varg's schedule with the cheesemonger because he was missing as noted above, but also neither bard gave me a conversation option to find it.  Not sure why, but that meant their side quest also couldn't be done (and thus I couldn't get the buttplug, alas...).

 

- After successfully bribing the two men behind the inn (after a night when I failed fighting them, and another night when my bribes were not sufficient), they told me to return to them the following night, but they never appeared.   I thought perhaps I needed to bring Kili out for another walk to trigger this, but she says she's too tired to talk.  Maybe I have to wait to collect the Dibellan from Madam Petit to allow this scene?

For the problem with Viggi, the easiest thing to do is to start a new game and then skipping to the location, mark Viggi by console. Then load the current memory and use "moveto player".
After that he should stay there normally and everything runs as usual - so also the problem with the schedule.

When I had problems with objects not activating with Thief, it was because of Dynamic Things. Might not be your case, but you may want to check mods that alter vanilla behavior of objects.

I don't have that mod.  I have a relatively light mod list for - outside of my core (and relatively minimal compared to most builds) texture/mesh/bugfix/body/physics changes, plus minimal Sexlab stuff,  the only thing which has any object or NPC related changes I can see might be Complete Crafting Overhaul Remade but I can't see how that one might affect any of the issues I've seen.

 

That said, reloading before going into the Skunkway, and working my way back to the shower with different timing got it working -- I strongly suspect the issue was related to someone else using the shower when I first went in.  Got quite a ways further along, but haven't been able to do the breaking the codex / Recidivist bit mentioned in the walkthrough - always end up with the bad end.   (Someone did post a workaround in May here, but that didn't work.)  That achievement I guess can be skipped.

The problem with saving in the place after the time in the guest room is known. However, it can be easily worked around. 
Enter into the console: setinchargen 0 0 0
This fixes the blockade for saving

Can somebody tell me how to get the alternate pregnancy scene with Lod?

 

The only scene I get is where pc has sex with Kust and bjs Lod.

 

Is there any scenario where a farmer shows up and how do you trigger it?

According to the description that was created there are 2 possibilities:
1. kust sex scene - for this you need to have sex with kust and not piss him off (sex with the imperial) - here the farmer should appear or Naari, I don't who
2. lod sex scene - for this you have to annoy Kust (have sex with the imperial) or not have sex with Kust at all - Lod talks about teaching your kid blacksmithing

I got both the Kust and Lod scene in one ending. Naari is the only character that appears during the kust scene.

So I'm guessing there is no farmer scene.

I have two problems with the Kili scenes. Each is a problem that only occurs when you go to the thugs another night, so they already know you.

1. if I lose the fight on the first night, I get raped - so far so good.
However, if I win the brawl the second night, the 3 characters just stand around the tree and do nothing.

2. if I bring Kili to them on the second night and she gets raped, she wants to jump down from the gate the next morning - so far so good.
When I want to help her, she jumps no matter what choice I make - maybe planned, maybe not.
Problem: If I ignore the scene of her on the gate she shows up some time later down in the brothel. However, the spectators remain at the gate for the rest of the game. - that's usually not so, there they are after the jump or the conversation when you calm them down, gone again.

1. See if you have any mod that alters Solitude, like JK or Dawn of Skyrim. Even some minor editions can break scripted scenes like that.

 

2. I think Kili's fate depends on your speech skill, but I'm not sure.

The ferryman is just below Dragon Bridge, go down to the river and you'll see his boat. He will take you to Morthal swamps.

You have to ask Kili what's her story or something like that at the brothel and she will say she has an aunt in Hammerfell, otherwise you will not have the option needed to save her later on. There is no speech skill in play.

In the PC's internal dialogue it mentions I should ask someone knowledgeable or something like that in love affairs, who? or plan as in just wait it out at the fire?

So during the pregnancy quest, when Hidara starts the ritual and the player starts floating, they just float there and nothing happens. I replayed this scene a couple times but same result. Any possible solution or inkling to what might cause this?

yea for some reason it gets stuck, disabling and then enabling her again works for me.

When I only drink one drink i get a black screen, and when i drink a second drink i get a line or 2 of dialoage then nothing and im stuck with my player model not even loading
