You don't want to use [WOTC] Iridar's Appearance Manager for all these cosmetic mods.  On the surface it seems like the way, but the problem is that it has limited compatibility with unrestricted customization.  Per the description there:
 

COMPATIBILITY WITH UNRESTRICTED CUSTOMIZATION

Appearance Manager has limited compatibility with Unrestricted Customization - Wotc and its Redux version. They make Appearance Store a mess, so Stored Appearance screen becomes useless. Manage Apperance screen is switched into compatibility mode where you can import only other units' current appearance.

You should still be able to set up and apply uniforms automatically or manually, but you will have to use one Uniform unit per appearance, storing appearances for different armors within one uniform unit will become impossible.
 

Personally I've tried just trying to make it work, but ultimately life is much easier to NOT use the Iridar Appearance Manager.  So, just turn off that appearance mangager and use ONLY the unrestricted customization redux mod.

I had exactly the same issue and that is how i fixed it, and i did it by checking all and each of my 200+ mods (half each time mind you).

As i said before, if you uninstall the mods mid campaign you could have issues with customization and invisible parts, fixable by the mod i linked. If you still have issues you have to check if you actually disabled the mods, the launcher has weird behaviors sometimes with installs, and must always clean your config files. Also make sure you didn't do the silly mistake of installing something for the base game only (Torso_Pack mod).

 

@stealth_villain If you want to fix the bug of soldiers not being able to change some pieces of their armor, or permanently invisible parts. you have to use Iridar's Appearance Manager's to "copy" the looks from a soldier and "paste" it on the affected soldier to fix it. I only use the manager's so my soldiers don't lose the looks each time they upgrade armor and for being able to copy/paste, so i don't really care about all the other functionality afterwards. You can install, fix and then uninstall.

Well I had the Torso_Pack, Leg_Pack and Props_Pack mod still active because somewhere around here someone said it was needed. Disabled them and even installed the Appearance Manager mod. Looks like that one is not working at all and besides that, there still everything invisible. Every other customisation mod works, except Female Clothing Pack 1.

I was about to try Midnight Sun, but with all these mods from XCOM 2 i changed my mind ?

if you have invisible parts ON the soldier (and you should cause you uninstalled some mods mid campaign), use Iridar's mod and copy and paste a look from a working solider. (go to the soldier, customize, and select it on the upper right corner, go to the other soldier customize and paste).

If you uninstalled the mods properly you shouldn't be seeing invisible parts when selecting gear.

I have invisible parts when selecting gear and the parts are all only from the Female Clothing Pack 1. FCP 2 works just fine and everything else too.

the avenger bare clerk mod has a bikini torso and a cup torso for soldiers not found in the other *acks. the various *acks have duplicates, but there are subtle differences. such as bras being more sheer in one version and mesh tops clipping in another.  the LL pack is the original recent rebuilt one which has the harness still in it.

I got it to work now. It looks like the Nude_Pack was causing the invisible parts. Anyways thanks for the help

Hi Ghost

Sorry to come late but I confirm Nude_Pack is NOT compatible with any of the Kexx (Wrex456) Mods, and particularly with WOTC_LL_Pack and with FCP 1 which probably still contains few items from his first mods for base game (same item's names which makes them invisible).

 

Torso_Pack, Leg_Pack and Props_Pack were Kexx Mods for base game, and when WOTC went live, Kexx did not upgrade his mods immediately.

Nude_Pack was one of several conversion attempts of his mods for WOTC by another forumer (Kalafus2002?).

When Kexx finally proposed his own version for WOTC (WOTC_LL_Pack), the conversions attemps from Kalafus2002, ScorpioEX and mrace999 were all incompatible with it because they were using the same names for different items.

The only one conversion to be compatible with WOTC_LL_Pack is LL_Pack from ghaan (WOTC Leg Rack, WOTC Leg Sack, WOTC Torso Rack and WOTC Torso Sack) because ghaan changed all the names of the items in his adaptation. Therefore the list given by warpfactorniner is a perfect example of what is working together.

In your unzipped recommended folder

Wrex Folder files inside are zipped and need to be unzipped ie not work/active and I think maybe it does not work with Nude which is also in your "unzipped recommend" ->

as I think nude was made too counter a time period it was gone -> according to a earlier post seems true.

It seems to alwys zip that file when you downlaod it from drive

just that unless you count the unfortunate very glitched out nude viper who has massive walking issues unfortunately   .
