Just wanted to note my own success, because this re-adds fixed meshes I went ahead and followed the instructions and for good measure manually deleted the SM meshes from Leito2.1b (and UAP with it's freeze fix.esp). Mutants die normally as intended with their glorious morphs intact. Thanks for the fix.

The reason is a duplicated root in the hkx file, that is throwing the node count off and breaking the rag dolls, in the vanilla hkx the node count is 93, 93, 93 ,(ragdolls work perfect) the  count in the present hkx included with this mod is 102, 101, 101, to fix this minor adjustments to the skeleton nif are needed, and the hkx will have to be recompiled, unfortunately I do not have access to the needed software to do this, which is 3ds max + the animation plug in, if your interested, I narrowed the problem area down to 3 nodes, privates hip, balls 1, and penis base,  and 3 possible fixes, PM me for the details

Leito2.1b has four .nif under Actors\Supermutant\CharacterAssets, did you delete all of them or only "SupermutantBody.nif" ?
