Maybe not such a great idea to add cages to buildings. I'd stick with caves and forts, unless it does the same to forts (wall and ceiling issues), though forts are the ideal place for cages...

 

Strange that cages do that. They must take up more space than they appear to. If that's true, stick to places with high ceilings. The cages seem to want to occupy space around it, "disabling" it's immediate surroundings, leaving them invisible. Hopefully, that changes when the mod's disabled.

I'm no expert on creating mods as the last time I messed with them was for Oblivion, but I would guess that the cage is not the problem.  My guess is that when he was adding the cell, he inadvertently moved sections of the fort while trying to position it just right.
