If that is your skeleton then you have something overwriting it. With Vortex or MO2 you should be able to see the conflict and fix it. Otherwise, move the skeleton as close to the bottom of your load order as you can. When you can run FNIS and have only 126 bones you have corrected that problem.

 

Also be certain that you have the correct skeleton files for the game you are playing. Evidently your FNIS says you're using Skyrim LE (32 bit). Make sure you've located the LE skeleton file and not the se (64 bit) one.
