There are known, notorious and common issues relating to doing time-sensitive things in the space-ship. That much i cannot really tell you is an issue with the mod, as much as it is an issue with the game. Also happens if you do things on your ship and played multiplayer and singleplayer with the same character.

If the baby was "created" on the ship, it's prone to some fucky things, if it's a crew member, then things get even more complicated, but hopefully, it should still work.

If you are having this issue consistently without using the ship or crew, do let us know and share your game's Log file so we can take a look.
