Neck seam on Armor but not on skin?

Are you using the same body style for both armor and body? 

If you're using CBBE, did you rebuild the armor with the same preset as the body?

Had same problem with s bikini. Had no gap on anything else. For me the fix was to open racemenu with the bikini equiped and raise the weight of the body. Then it slided into place.

The armor is stuck at weight scale 100, that is why you're getting that gap.  Several things might be causing it; the way the armors are set up in the CK is wrong, you're using a custom race, your save is contaminated, Skyrim is being Skyrim, ect.  What I would do is start the game and go to an earlier save before you installed the armor mod and see it the gap is present after you equip it.  That is the easiest thing to check.  If that doesn't work you need to open the esp in the CK and look at the ArmorAddOn for the armor itself and be sure it don't have a jacked Priority value.  The Priory should be around 4 or 5.  Also look at the male Biped Model version to see what it is (mage robes, ebony armor, leather, etc.)  That will tell you what the origanl vemale model version was in the CK and you can fix it accordingly.  If you're using a custom race the AmorAddOn might not support your race.  If it is just Skyrim being Skyrim then you're fucked, because I get that too and there are some custom armors I really like that I cannot use.
