One of the great things about mod organizer is that you can have a ton of mods but still run a vanilla game. Best way to go by far.

If You play Oblivion, Fallout 3, Fallout New Vegas, and Skyrim then Wrye Bash may be the best choice because BAIN works the same in all four Games.

Right click the Nexus executable, properties, compatibility, tick administrator mode on. Windows nowadays doesn't like to fiddle around on the main drive without admin mode. That's 90% of the problems with permissions solved.
