There are other files where game and SKSE versions are relevant (some plugins, DLL files), but animations don't care about game versions.

 

Your issue is likely related to not running FNIS/Nemesis/Pandora properly, or using these programs but ignoring warnings about incompatible animation files (if this is the case you got the wrong animations, likely for Skyrim LE and not SE).
