After update, the new launcher wipes files from "~Mods"/"Mods" folders and any mod files from Paks too.
Yet I see new mod releases on nexus and people able to use them...
Has anyone else hit the same issue as I have?

Your options are as follows:
1. Learn how to repackage old mods to make them work again. (You can find the guide a couple of pages back.)
2. Pay someone to do step 1 for you, because nobody actually wants to do it, and most certainly not for free for someone else.
3. Delete your old mod folder and start from scratch, and only download mods that were released after the update, since those are made with the new framework and actually work.

I don't fully remember who had animations, theses are all the old animations before 3.1update that I managed to find in my folder
