you're always going to end up with some stuff in your overwrite every time you run the game.  A lot of it will just be some saved settings, and it's safe to leave it in your overwrite folder and ignore it.

 

Form 43 - you probably have a Skyrim LE plugin mixed in with your SE stuff.  Actually it's telling you exactly which mods are non-compliant - update them to their SE versions
