Question About New Mod Versions...

Installation method would be important in this case. If manual. you would have to be sure to remove anything that the change notes tell you is obsolete and would cause problems with the new version of the mod (such as disused scripts).

If Mod Manager, it would be better to delete the old version after installing the new version (if you did not just download an update version of a mod which contains only the new files) to avoid problems with new versions of a mod down the line.

Indeed. But the question remains, what game are you trying to mod? If it's just a general over arching question, then without context, always ensure that the new modification is being installed to a base installation without anything additional modifications which could interfere with it. Then ensure that works. Then build up from that, (each time ensuring the new modifications aren't corrupting previous modifications or the base game itself).  If it's for a specific game, other rules might apply on whether you can update some or all parts and still have older bits existing, (but not interacting), in the install.
