To actually answer your question, mods hilighted in red when you have some other mod selected means it's overwriting files from the hilighted one. I don't know what the fuck it means in this case since nobody sane uses one mod manager to install mods and another to sort so you're on your own with that spaghetti.

NMM, MO, Skyrim in total, your mods (make a backup of your download files), ... ... and then start from the scratch using ONE AND ONLY ONE mod management tool to install AND organize your mods. Afterwards, one actually can try to help you.
