TBH, I've never had any issues with FNIS. I've always made sure I had all the mods that used it ( and the requirements ) installed before I installed FNIS, and then followed Gamer Poets YouTube installation video.

 

I always run the generator whenever I add or delete a mod that relies on it as well ( which I never do during a playthrough ). And it's always worked flawlessly. So, I've never had any reason to troubleshoot it. That's leaves me with no experience to help you with this one sadly :( .
