I had an error occur recently after I ran TES5Edit to clean some dirty plug ins. I have done this many times in the past with no issue but after cleaning the Dawnguard.esm I ran into this error:

INFO (12:30:25.0122): deleting D:\Games\steamapps\common\Skyrim\data\Dawnguard.esm -> D:\Games\steamapps\common\Skyrim\data\Dawnguard.esm
DEBUG (12:30:25.0124): add mod file C:\Users\********\Desktop\ModOrganizer\overwrite\TES5Edit Backups\Dawnguard.esm.backup.2017_09_05_12_30_25 (TES5Edit Backups\Dawnguard.esm.backup.2017_09_05_12_30_25)
DEBUG (12:30:25.0124): using path from previous deletion: D:\Games\steamapps\common\Skyrim\data\Dawnguard.esm
DEBUG (12:30:25.0135): remove mod file D:\Games\steamapps\common\Skyrim\Data\Dawnguard.esm.save.2017_09_05_12_30_24

ERROR (12:30:25.0136): not a mod directory: D:\Games\steamapps\common\Skyrim\data\Dawnguard.esm
DEBUG (12:30:25.0142): move (ex) D:\Games\steamapps\common\Skyrim\Data\Dawnguard.esm.save.2017_09_05_12_30_24 to D:\Games\steamapps\common\Skyrim\Data\Dawnguard.esm - 1 (203)
DEBUG (12:30:25.0174): hooks removed
----------- LOG END -----------

I don't know for certain but I think this error has something to do with a pathing issue? Honestly I am just shooting in the dark with this theory but I know that it's probably something that should not be ignored as I learned with modding that small things can turn into large problems. Can anyone give me an idea what might have caused this error and a way to fix it? Thank you.

Your running TES5Edit througn MO Right because this is something I had no idea could even happen, I've ran TES5Edit multiple times and never seen this before

Years of using this tool.

I think you fount the most rarest issue in skyrim modding with this one.

assuming Dawnguard.esm is installed lol.

I should be surprised but I am not. I am called the Canadian Derp for a reason. Yes Dawnguard is installed. If this is the case I wonder if this error is game breaking and I can just ignore it. I doubt it though. :s

maybe tesedit fail a little with the path of the files you have in data folder when you use mo

it have replace original file with the edited file, so it have found the file, there's nothing to fix

Hmm so it sounds like a false error then? I never had those happen before.

It's ages since i've done that, can't remember if that's the "usual" way. However, what is usual is that the cleaned file will be put into your overwrite folder but you should not keep it there. If there is nothing else you can right click the overwrite folder, create new mod.

If there is other stuff around, open the overwrite folder in windows explorer, ctrl+x the cleaned .esm, create a new folder in MO/mods and put the file there. Then back in MO you click refresh or something, can't remember what's exactly called, and you should see your new folder i.e. mod where you put your cleaned .esm. Put it at the right place for install & load order (left and right side) and you're done.

You might want to repeat this for other things from your overwrite folder you don't update often or if other mods are supposed to overwrite them, or even if you just want to keep it tidy. The only stuff i never really make own  mods for is the FNIS output, i change that too often, it shall not be overwritten by anything and there is no point in keeping old outputs around.
