Wake up on a trash heap somewhere and have a parallel quest to the MQ that talked about how you had someone else's memories in your head, and how these people seem to think you're some vaultie - better play along and pretend you care about the stupid kid. That could fix a lot of issues with minimal actual modding... I think a fine Alternative Start mod would have you watching the process in the Institute where a body gets manufactured and put together and then winding up naked and being greeted by that scientist and asked to go through the Processing door. Then you're sent to replace someone or perhaps sent out as a Courser....

Father remotely accessed the speakers from the vault to remove the security password from the player. Father then got rid of anyone who knew the player is a synth. Then he used the player to kill Kellogs. Maybe his goal was to get the player in the institute hoping that he/she would destroy it. Even if the player becomes the head of the institute he might be programmed to do something fun to the nuclear reactor one day. I think the institute is much larger larger than what we know. But it is divided in smaller independant units that don't know about each other and father received order from the higher ups to destroy that small section because they screwed up too much with the killer synths running free everywhere in the commonwealth. Maybe Father is not the player'son but he replaced himself with a synth. The real Father probably did not die because I am sure he used Kelogg's cybernetic tech on himself so he should be immortal.

Then you're sent to replace someone or perhaps sent out as a Courser.... That does sound fun. I'm just thinking about one that needs minimal re-writing of existing quests. If you had one where you knew you were a synth and were struggling against some pre-programmed behaviour, it would at least give the player a reason to laugh at all that silly where's-my-baby dialogue you're forced to say, while giving you a roleplay justification for running off and ignoring the MQ. Skip past the initial pre-war timewaster, show the SPECIAL screen and wake up in the cryopod with some side narrative on the pip-boy about being a synth and knowing the memories were not really yours. Otherwise there's a ton of stuff that would need re-writing and while it's probably a worthy project, it sounds like a lot of work, and probably something that would have the PC's voice swtich from voiced to silent and back again on a regular basis. Although we're probably going to have to get used to that part of it in any case... I guess I just like the thought of using the Pip-Boy to do a running MST3K job on the shortcomings of the main quest
