However if you read the top line it says its a bad version generator running not from your skyrim installation directory, however I have checked and its running through my mod organizer, which is in my steam-> steamapps -> common ->skyrim folder. Anyone have any ideas?

Follow the STEP instructions EXACTLY for installing and running FNIS through Mod Organizer ( http://wiki.step-project.com/Guide:Mod_Organizer )

I tried that, but I have used that before ( I have installed it twice before) successfully (after a bit of troubleshooting my first time) however i believe my problem actually resides with Mod Organizer, I installed it to its own folder, not in the skyrim folder. Im going to unistall it and reinstall it, if thats not the problem I dont know what is.

You need to have FNIS in the Skyrim installation folder, you need to have a folder called Tools in your Data folder. In the Tools folder should be the Generate FNIS for users exe file. Of course you have to run it through MO just like the SKSE.
