Magically Appearing Save file.

While trying to uninstall my skyrim to reinstall it to just flat out start over, i notice the my games file keeps reappearing with in....3 seconds, how to i get it to stop doing that. Should i try uninstalling NMM, Loot, and TES Edit as well

If you really want to restore vanilla state, you need to follow these steps:
Restore vanilla Skyrim
Here, you don't even have to delete vanilla Skyrim.
 
Or, you just can delete these folders and download the vanilla files again later:
<STEAM>\stamapps\common\Skyrim
<USER>\AppData\Local\Skyrim
<USER>\Documents\My Games\Skyrim

After this, you need to do a total reinstall of Skyrim, either by downloading the files again, or by using a CD if you have one.

where is the Appdata file located? It says user, but i don't know where to find it.

It's normally hidden. Just directly go to C:\Users\<Username>\AppData\ or tweak Windows to show hidden files and folders.
