I see, is there something I should be doing to fix that? Like manually installing the mod instead of using MO2, or is it fine as is?

I am not sure I have it installed with MO2 and it seems fine as it. Worst case you can just move the settings from that override folder into the mod folder. Just make sure you have Overwrite at the bottom of you your MO2.
