It's a useful effect for short term but can be quite annoying. These are DLC, not mod, effects by the way. 1

Try this. In-game go into 3rd person view. Open the console and click on the Player (who is evidently waterwalking). (BTW, this is best done with the character completely naked in order to remove distractions). There are now two things to check. The first is easier. On the right side of the screen about halfway down there will be something which says, in essence, the last mod that affected this character. Make a note of that mod as a likely candidate for your issue. The second is this. Go to the active effects screen. (Hit "P" on the keyboard and choose the last "column" on the graph.) Here you can confirm or refute whether this is a Waterwalking effect, and, if not, what else it might be (thus giving a clue as to what is causing it). 1

The problem was in the "Deathless ring" mod that contained the "ABwaterwalking" ability, enabled as Mr. @Psalam rightfully suspected. Removing the ring removed his disability to swim.
