No that's a bug or glitch.  It should only choose that destination when you're fighting a pit beast.
If the pit door is open just talk to the pit keeper to leave. Else you'll need to teleport out of there (power or coc in console) or unlock it (console).

TJH is a hub quest to kick off the others, it can't be completed, at least not so far.

San Diego? University of New Mexico?

 

If you mean the SCB ones: they are one and the same and if you do the quest that unlocks access to this you get a quest marker.

I noticed that any custom follower that comes with an armor already preequipped (it doesn't normally show up in their inventory) will lose the entire inventory whenever they retrieve their gear.

 

Amira who comes naked will correctly get her items back.

Lorelai, Nubi and Alaris are the ones I currently have following me and so the only ones I have tested it with but it seems to consistently happen to them.

Literally can't have them carry anything not even good weapons because they will inevitably lose them the moment even a chain fox shows up.

Is there any way to prevent that or do I just have to swap them out for followers that don't have pre-equipped armor.

I've tried one of the followers you mentioned (Alaris) but I'm unable to reproduce the issue; I give her some things, cause a capture (stuff ends up in the box where it is supposed to be) then release her, she collects it and still has the stuff.  

The only explanation I can think of a.t.m. is some mod conflict. 

Do you have other mods that impact inventory, might be trying to manage the follower's inventory (maybe follower framework) ?

i found one the chain beasts in Bleak Falls  but when my toon is dealing with it i keep get the message of Select an undress type, even if is no undress i am not sure what to do.I check in the SexLab SE - Sex Animation Framework v1.66b & this mod for anything i need enable but i do not see anything so now i not sure what to do so i thought i ask here and see if i could get help

Just a quick note: the charge time for the statue creation spell is too long, so I reduced it in SSEdit from 5 to 1. The problem was a) it was tedious holding the mouse button that long, and b) npc's would get in the way and I'd have to move around them to recast. Works much better for me now.

 

About the inventory issue mentioned above, something similar happened in my game. I can't remember if it was the previous playthrough or a few hundred hours ago in this one. Farkas lost his armor, went off to recover his gear but he was still naked, and the provided debug options did not work for him. I believe I consoled added and equipped it on him; since then he has gotten his stuff back no problem.

Interestingly, the ash yam farmer in Raven Rock also lost his attire, but I could not equip him anything in console. I think that was in the previous game because he has clothes now. I think I even tried 'resetinventory' and 'recycleactor', but I can't remember at this point.

Wonder if it might be a case of lots of npc's and a lot happening at once?

I have no other mods that conflict with inventory nor do I have any outfit manager or anything. It seems to trigger whenever I give them better armor to equip than what they have from their own mods. This doesn't happen to Amira since she has no armor baked into her mod so nothing is fighting over what armor is currently equipped.

 

Side note, I noticed that whenever the others get their equipment back it shows up correctly (torches, weapons, etc) and then it vanishes as if it got wiped.
