Creation Kit won't use plugins as masters

I'm able to use multiple .esm files for loading a mod, and multiple .esp files when loading a mod in Creation Kit
But when saving, the .esp produced will only be using Fallout.esm as a governing plugin.
I've added bAllowMultipleMasterLoads=1 to both creation kit .ini files

This is also most likely the issue with the material mod I needed help with that no one had a clue about.
