This is all rather disturbing.

I think Soso should visit Dawnstar and see if the staff can protect her from Vaermina's nightmares.

In my own interpretation, Vaermina is responsible for nightmares in general, not just in Dawnstar. The in-game quest won't even be included in my blog.

The focus wasn't really on Vaermina, but on Sofia feeling helpless and not knowing how to help Aeliana.

Sometimes Vaermina also collaborates with other Daedric Princes, sending nightmares to certain humans or elves on their behalf.

Actually, the Greybeards couldn't care less whether Alduin "devours" the world or is "killed" (eliminated) by the Dragonborn. That's how I interpret Arngeir's statements during the vanilla game. Their only concern is that he doesn't use the "power of the Voice" to subjugate entire races.

The backstory of "Jürgen Windcaller"—the founder of the monastery—involves the Battle of Red Mountain—the defeat of the Nords by the combined army of the Chimer (Dunmer) and the Dwemer.

The Dwemer vanished from Mundus shortly afterward, and the Chimer king was killed by his three advisors. These three were then gods themselves through the power of the Heart of Lorkhan (background of the Morrowind storyline).

Sofia knows none of this, and therefore she cannot understand why the Greybeards have to reject her.

Yes, in this case Vaermina is working with Mephala, they both enjoy seeing mortals suffer, it amuses them.

I think the Greybeards are indifferent to human fates, but in my interpretation they show a kind of "moral compass" towards the Dragonborn, which the player either follows or not.

I would add here that vanilla game are rarely consistent, so it is not certain that the Greybeards are intentionally indifferent, or it is just due to the laziness of some developers.
