You don't need anything else just use the high heel setting to attach specific heights to specific heels as not all of them are the same I use it for one that are way off. Put on the heels option the high heel system and click the tab that has all of the attach to heel ones just pick one it is best to be in TFC mode so that you can go to ground level and see how close or far off you are from the ground. To use TFC just hit the ~ key and type in tfc then hit enter move the camera to where you need it and then adjust the height. Once everything is good to go open the console again and type in tfc again to turn it off. Also depending where you are and what you are standing on there can be clipping. Rugs are one as you are set up for ground level but rugs are higher the ground level and uneven terrain.

It's a bit normal in skyrim but was there a mod that fix this?

I recently showcased a mod doing exact the thing you search. ( easier than adjusting with MCM Menu  Imo )

http://www.nexusmods.com/skyrim/mods/72383/?tab=1&navtag=http%3A%2F%2Fwww.nexusmods.com%2Fskyrim%2Fajax%2Fmoddescription%2F%3Fid%3D72383%26preview%3D&pUp=1

it lets you fix the hight with pressing a button,  It can't be more simple :P

if you wanna know how it works read the description of the mods page or watch my video here
