That's why you use a mod manager instead of adding the mods manually, or if you do manually you ought to make a back up of the files you are overwritting. And yeah it seems you might have messed up the animations, as suggested before get yourself the FNIS animation generator, run in and that's it. Also about the bald character, just use the console and type showracemenu. Repick your hairstyle and that should be it.

Downloading files manually are fine. they are the same files you can see if you open the nexus mod manager to where it stores the downloaded mods. No harm. You just need to read a bit more on the mods you are installing .. The case with any new games and mod you select to play and use.

Installing mods manually. Meaning extract the folder and manually placing these files into the Skyrim Data folder is a bad idea except for only those crazy AND experienced enough to understand what they are doing and the files they are changing. Even then, one false step.. and you are reinstalling Skyirm and starting over. Keep with using NMM, Wyre Bash, or MO for all your installation needs as they related to mod installation. Only manually install those files that have to be installed manually like SKSE, TESedit, various BAT files. and some ENB Mods.  Installation of those are only manual because there isn't really any other way of installing those properly. If you are called to do this make sure you copy the ENTIRE SKYRIM FOLDER to a safe place in case you screw up so that you can delete the folder and restore your backup.
