I have Loot, so the plugins are already organized. I use Mod Organizer. Can someone with experience creating mod lists explain the correct way to organize the left panel? Here are the mods and the order I'm currently using.

Your left pane should be sorted based on the conflict flags you see in the Conflicts column. So here for example, SDS Tweaks is likely overwriting something from SDS. This should be the intended result, so this order works. If some other mod were to be conflicting with either of these mods you should look into what's the intended order so all your installed mods work, then adjust your mod order accordingly.

In this case you shouldn't be using regular Crash Logger since Crash Logger with PDB support is a complete replacement for it. The gray lightning bolt flag represents that "Crash Logger" mod is doing nothing since all its files are being overwritten by the one with PDB support.

When you see a conflict flag select the mods (1 click), this will highlight the relevant mods (mods being overwritten or overwriting the mod you selected. You can also check which specific files are in conflict by double clicking the mod name, this opens a new Mod info window, the Conflicts tab has lists of files and the corresponding mods, as well as full filepaths to everything). The only way you can sort things properly is to pay attention to those conflict indicators.

 

There's no universal or golden rule, sometimes the order is obvious (you load a mod, then a mod patching or tweaking the original mod below it), other times it's entirely up to personal preferences (such as picking between 2 similar textures for the same piece of clothing or furniture). And in some instances you'll need to adjust things based on more technical information (like allowing a fix mod to win a conflict over some scripts other mods might be also providing but without the proper fix this first mod claims to achieve).
