I haven't  find solution for this yet, maybe someone knows, what's  the problem. So - as we know F4SE including file custocontrolmap.txt which by default going into Fallout 4 folder. So far so good. After animations triggered by mods that file duplicates in MyDocuments/Games/Fallout 4 and in game several controls not working - like cannot draw weapon, cant't  fire etc. Usually I'm simply deleted that duplicated file in MyDocuments/Games/Fallout 4. Now after load game and another animation duplicated customcontrolmap.txt not exist, only that in main game folder. In game some controls is messed up and I just replacing customcontrolmap.txt with new one...So - what causes this problem? It's  annoying sometimes to quit the game and do all that shit with replacing...

Bump.

This problem is driving me crazy. I noticed, that customcontrolmap.txt is messed up only after animations, which possibly tagged as "aggresive". That .txt file is broken after AAF Violate scene, any rape scene when animation/-s is triggered by mod. After scene is not impossible to draw a weapon, sometimes it's not impossible to look at pip-boy. Looks like that controls is fcked up. Sometimes that messed.txt file appears in MyDocuments/Games/Fallout 4 and I can get back controls when I delete that .txt file in MyDocuments/Games/Fallout 4. Sometimes that file is not appearing in MyDocuments/Games/Fallout 4 - then I simply replacing it in Fallout 4 root folder from original F4SE download folder...

I would use NAF with Naficator instead of the malicious code from AAF.

Alternatively, you can try making the file read-only.

Which file exactly?

I used NAF + Naficator. I quit both because of several things, which annoyed me. Like couldn't finished stages (Finish simply didn't worked.), several alignments problems..In other case NAF I liked better, because of performance...

I checked, I already have that txt in "read only"mode. So this problem is mystery for me...
