You might not have properly installed FNIS, or you might be running GenerateFNISforUsers.exe from your mod manager's staging directory instead of the virtually-installed one.

 

The fix for the subdirectory issue is to configure FNIS to run from the correct subdirectory. Here's what that looks like in my Vortex settings:

 

It's also possible that you have enabled File Redirection in your FNIS settings to support multiple profiles, although I don't recall any FNIS warning messages when I did that. If that was not your intent, the fix is easy: stop checking "File Redirection" in FNIS. ?
