I believe it runs on PhyreEngine, same as Cold Steel.

3DMigoto tool does not work very well for this game, since will have problem importing to Blender. Not very sure if there is any other modding tool available.

There have recently been tools that read Ys VIII and Ys IX's IT3 format and extracts models and their textures from it:

There is no way to repack the models back into IT3 yet, but it's a start. The first link mentions some kind of compatibility with 3DMigoto at least.

Btw, Ys IX runs on an internal engine developed by Falcom called Yamaneko (Ys VIII, Celceta, and Seven use it too).

This. She has jiggle physics and everything. It's a pretty solid game that I recently finished and there's a few cute girls who deserved modding. Raging Boobs deserved those puppies unleashed. Maybe one day...
