Is there a way to let a sim join without becoming a threesome i.e replacing one of the sims that has sex with the other?

No. By the basic premise: You let him in on sex, so he's going to participate with the sims that were already there. This is how the logic of WW is designed, that sim that requested to enter the sex and you accepted will be added and the animation will be changed to one that fits all participating sims.

 

If you just wanted to have sex with that specific sim, ask him ?
