Skyrim and DLCs esm files missing when launching SKSE64 through mod managers

Hi, 

 

I having an issue with skse64. Whenever I try to launch it through vortex and try to load a save game, I get the message Skyrim gives you try to load a save game after removing a mod, its saying that the skyrim.esm and the DLCs esm files are missing (the same thing happens it I use MO2), the game CTD if I try and load anyway. this only happens when I try to run SKSE with a mod manager, when I run the SKSE64 loader by itself this doesn't happen, the game loads fine. the only thing I can think of is that might be causing this is I uninstalled the game from my HDD and reinstalled it on my SSD. I have no idea what happening here, would appreciate some help.

I got things working, might be simple to most people, but have to set SKSE64 as primary in vortex

This is the LE section BTW so nobody is actually using SKS64.
