So is there a way to fix characters or creatures not alligned well in an animation, Or a mod that fixes any alignment issue.

There are hotkeys in SexLab that allow realignment to take place. The adjustments are remembered BUT they are also specific by race. So, if you are using Animation 1 (for instance) and it is between your player (a Nord, say) and Lydia (another Nord), Animation 1 will be fixed for the rest of the game when used between two Nords but not for other races. So, while this can be done I find it very time consuming. My preferred fix is simply to turn off any animation that I find so off-kilter it actually bothers me.

Absolutely! However, look at the hotkey page in the SexLab McMenu. It will tell you which key to push to move the players closer, further apart, or to the side, etc.
