You should definitely uninstall mods for major maintenances and expansions.  Mods work by writing to blank space set aside for future content, then changing only the references to point at the new objects.  The FFXIV devs have a lot of null space set aside, and the mod tools write to the end of the file and go backwards to the end of the official data to prevent conflicts, but if you have enough mods something will get overwritten, while different objects are pointed to different data in the game's files.  You'll know when it happens because some things will turn invisible.  If you get yourself into this state, the only recourse to fix it is to get original files from somewhere and reinstall your mod setup.
