I've used Mod Organizer since the beginning. Its not that hard to use once you know how it works and why you must do things a certain way you'll have no issue to do the basics to keep a healthy mod setup. Also, a lot of the features are optional and the average user just needs to know the basics. If you want to know more about the interface and features check the Gopher videos on how to use Mod Organizer.

Mod Organizer and Vortex can be used to download directly from Nexus, mods from any other place must be added manually. So you download the mod (a compressed file) and then in the mod manager of your choice there will be a button to "Add mod from file" or "Install from file", then you point the program to the compressed file and follow the install process as with any other mod.

So just pick MO or Vortex, don't try to use both, follow the guide and if you are uncertain about any step search for a video. For example, how to use FNIS with MO, there is a guide, how to install SKSE with MO, the same.
