Too many Files in Data?

Recently i switched from NMM to Vortex for installing mods and lately i've seen a bunch of unwanted empty folders in my skyrim everytime i install new mods, this happen with NMM too, but i thought it was NMM fault so i've changed it to Vortex. but i'm having the same problem with vortex idk how to get rid of those files, am i doing something wrong? cause my Data Folder looks so messy and it's very annoying to see it like this. any help or advise is appreciated.

Well to be honest I suggest you ditch both and use mod organizer because NMM installs into your data directory. MO is a virtual install, so it never actually touches the skyrim files. I'm not sure about vortex because I don't use it, but based on your screenshot it seems to be the same as NMM. Also some of those mods looks like they are not properly installed.

I think you're missing the point here. If you click on that folder "meshes" for instance (I mean in Windows), you will find that rather than being empty it contains both more folder and many files. While the file structure looks messy (and I'm not in IT so I have no "professional" opinion about how "messy" it really is) it is the way the game is made and attempts to "fix" it are likely (if not guaranteed) to ruin your game.
