Skyrim Mod Organizer Restart

I think I screwed up...

Back Story...
So I started modding Skyrim with Mod Organiser last year and was not having any issues. Eventually I got interested in Fallout 4 modding so I got it, that was about 3 months ago. When starting a new instance of Mod Organizer for fallout 4 I was getting confused so I just decided to just delete my MO for Skyrim (or so i though), due to my load order being really cluttered with like 130 mods in which half i didn't use.

4 days ago i decided i'd like to get back into Skyrim with a new instance, so downloaded the newest version of Mod Organizer. Installed all the essential mods (SKSE, FNIS etc) but ran into some problems. Turned out I still had my original MO folder, including a folder with all my old mods saved.  This was causing problems because the new instance kept trying to run a few things with the old one. So I tracked it down and deleted it. As well as this, when I made my new version, i'd forgot to create its own MO folder (as Goghers tutorial vid suggest. I know you don't need to do this but it makes it easier)   

Problem...
I got rid of the folder with all my old Skyrim mods, but would like to delete the new one so I can start from scratch once more. BUT I CAN'T FIND THE NEW ONES ANYWHERE! When I click on the MO short cut it shows all the new mods, so they are in a folder somewhere, but I can't find the folder in my files. The fallout 4 one is fine and secure, and even runs of a older version of MO so its not effected at all. Does anyone have any advice? I just wanna start completely from fresh with out destroying my fallout mods.

You should use the portable install and call it done... no need to worry about instances. Just keep your Fallout4 setup, download MO again and make a folder for all your Skyrim modding tools (stuff like MO, xEdit, BethINI, ENB presets, and so on). Unzip MO and when you first open it will ask what do you want to do for install, choose portable. Now all your Skyrim stuff will be into that folder, you need to use the modorganizer.exe from there (so create a shortcut and rename it so you know its for your Skyrim), and all your downloads, profiles and mods will be under the corresponding folders.

 

About deleting your old MO files, if you have a shortcut: right click -> "Open file location". It should take you where your MO files are. If that doesn't show you the mod files, try the search function (search for an specific esp file, and again, try to open the file location).
