Only the .package files (if there are any provided with the sim) go into the Mods folder, the rest of the files (.trayitem, .householdbinary,...) goes to the Tray folder. The sim should then appear in the in-game sim library (don't forget to check the show custom content option). As procian says, the game cannot handle subfolders in the Tray folder, however it can handle subfolders in the Mods folder (to a certain depth defined by the resource.cfg file).
