mods Mods or parts of mods disappearing??

Does anyone know why parts of mods or some mods do not appear in game even if they have shown up before?

I seem to have an issue where I have played and the mods are showing up correctly but then the next time I play parts or some are missing?

For example, I was missing Basementals dark web so download the mod again. It showed up when I went in game but after a save it's missing again. 

Same with some animations and other mods. It's almost like it's reverting back to previous versions??

I have put the mods I have had issues with directly into the MODS folder and not a sub folder. Script Mods is ticked.

I have repaired the game. I have cleared the cache. WW is the latest version. Basemetal is up to date. MC Command Centre up to date.

Any ideas?

I'm on a Mac if that helps.
