I know it may be a silly question but how do I rape a npc, whenever I use the rape spell on a npc the npc just runs away crying for help.

Well, rape is a question of your attributes verses theirs. If the two are close then you will fail, thus they either run away or attack you.

 

I suggest you go into the raper settings and set back attack to 100% (it really isn't 100% again as it is tied to your stats) and then "sneak" up behind an NPC, making sure they do not see you and "then" cast the rape spell on them.
