Map Markers broken

So I recently thought I would play some enderal. Loaded up mod organizer, picked enderal preset and launched. Saw there were a lot of updates since I have not played in ages.... I clicked update.

 

Problem is I completely forgot that it just dumps all the files into overwrite and I had files I needed for skyrim in overwrite. I had no clue what was from enderal and what was from skyrim, so I just deleted it all and re ran the install, unfortunately enderal still claimed it was up to date. So I tried uninstalling it which lead to....  completely borking the skyrim install but I did get Enderal working perfectly.

 

So after a bit of messing around I think I have skyrim working again thanks to  all the important files being  in their own folders in MO, the problem is the map is still broken and I am not quite sure what might be causing it.

The location markers are all gone, and the quest marker is pointing off into nothing.

I do not have any mods that alter the map other than improved textures for it, so I do not really know where the conflict would be.

If anyone has any idea what might be causing this I would really appreciate it, I have never encountered a problem like this.

 

I unchecked all mods in the load order and it still comes up the same way, I even unchecked skyui so it wouldnt load the map.swf from it and the map is still borked. 

 

Edit: I unchecked ALL mods on the left side of mod organizer except for live another life, started a new game and the map was still borked. What else could possible be wrong? That should have been a completely vanilla skyrim and I just reinstalled the vanilla skyrim files last night so I know it was not broken by the enderal uninstaller.

Ok well after a little over a day of messing around I finally found the culprit, apparently the skyrim.ini file had some stuff about maps that was not supposed to be there, no clue where it came from or how it broke the map but it works now.
