I tried installing FNIS and a few mods and got an error when first trying to run FNIS now I've reinstalled it and still get the same error even if it's the only mod I have installed. The FULL output of the "console" portion of it is this

FNIS Behavior V7.0   24/10/2017 3:09:09 AM
Skyrim SE: 1.5.3.0 - M:\Steam\steamapps\common\Skyrim Special Edition\ (Steam)

 ...

ERROR(2001): templates\defaultfemale_Template.txt

Any ideas what went wrong?

It would help to see the FULL FNIS output. But for some reason (all?) .txt files are  missing. defaultfemale_Template.txt and also the files from the languages folder. THat'S why you only get an incomplete error message (text missing).

So what do I do to fix that? I redownloaded and reinstalled Fnis 5 times already and this is always what I get. Is it a missing file in skyrim itself? Because I verified integrity and got no missing file

It has nothing to do with Skyrim. Some FNIS files are missing. Look into the .7z file from the FNIS Behavior download, and look for

Data\tools\GenerateFNIS_for_Users\templates\defaultfemale_Template.txt

and

Data\tools\GenerateFNIS_for_Users\languages

And then look for the same in your Skyrim installation. They are missing. Make sure they are installed properly.

What Fore said seems to be accurate, after comparing it turns out other than the actual launcher none of the files were extracted by NMM. All it did was put the executable and make empty folders. After manually extracting the files it seems to work now. Does that mean the issue is with my Nexus Mod Manager? Could it be because it's installed on a different drive from the game? Do I need to run NMM as admin?

Doesn't hurt to run it as admin.  But there is something else to check.  A long time ago (couple years at least), NMM added a "feature" to not install documentation files when installing a mod (help save space, I guess).  Originally it was turned on by default, but they soon released an update that had that "feature" turned OFF by default.  Some people still turn this option on by mistake.  Take a look at the NMM options/preference/etc and look for that option and see if it is on.  If it is on, turn it off.  The problem with this feature is that it prevents any text-related files from being installed, and FNIS uses lots of text files to do it's stuff.

I had this problem too. It required me to manual reinstall everything. Be careful to delete all bits of previous installation, though. This thing is picky! I also had to manually install animations mods for some reason...
