CTD when loading or starting new game.

I really, REALLY need to stop un-installing Skyrim, because I just keep breaking it when I get my mods back.

It's consistent at this point, yet to get past the main menu at all. Ran LOOT, made sure I was missing no master files, deleted Skyrim.ini and Skyrimprefs.ini, not sure where to go from here, as this would be a massive pain to pin down to a single mod, if it even is mod related. I don't know if it's related to the crash, but the only lead I have is when starting a new game, a box appears mentioning "Race Menu No chargen" or something along those lines, but I hit OK and it loads normally, aside the CTD. Reinstalling Racemenu did not help. Any help would be appreciated.

Lol. Why do you uninstall Skyrim and where do your mods run off to before you "get them back"?

Just throw your entire modded Skyrim installation directory onto a portable HDD and put it back on your computer whenever you want to play. Steam doesn't mind and you don't have to repeatedly install your mods. Only bad thing doing this is MO or NMM won't know which mods you already have installed. Not a big deal if you think about it, they will still recognize all your plugins just fine.

At the moment, I don't notice anything out of place about your load order. The truth is that you don't even have that many mods. If you're willing to start a new game anyway, it's a billion times faster to just uninstall all your mods, then uninstall/delete everything related to Skyrim, then re-install Skyrim via Steam, then install your mods following the S.T.E.P guidelines. It'll probably take an hour or two at the most... as opposed to waiting maybe days for someone to respond or come up with the right solution.

Also, when you run LOOT, be sure you clean the identified dirty plugins with TESVEdit, it's really easy and straightforward if you watch a how-to video.

Judging from the errors you have, it's 100% a mod/plugin issue. Normally these issues are the easiest to solve... as long as you can remember the changes and overwrites you've made. I dunno, maybe there really is a problem with your load order, but you said you ran LOOT and you also don't have a lot of mods so the odds of a load order fault is slim.

Lastly, be sure you have the latest SKSE and that you run FNIS properly before initiating Skyrim.

In hindsight, I really should just store it on a different HDD when not installed, but it never comes to mind at the time. Same thing with the mods, I always clear space without thinking "Wait, I have 2 other harddrives what am I doing?"

Now that you mention it, I didn't even think about it but FNIS might be the problem. During the install I ran FNIS and it gave me an error for some text file not being found from XPMSE, so I went to the directory and found that the text file WAS there, but as a shortcut file. I moved it and made a blank .txt file and named it after the one I moved, and FNIS proceeded normally. I thought that would have solved a problem but it may have been what caused all this.

It doesn't work well to uninstall, re-install and try to load a save game. Since you may not have them in exact order and scripts (especially cloaking scripts) will bomb the engine out.

Here is a bit of a test.

First are all mods installed?

If all the mods are installed that were originally in then try to load a save. Keep going back in saves until you can get one loaded. DO NOT do anything and try to load one higher up in the list. Once you get one loaded. Try to get to a remote area or a pub. WAIT three to five days using wait. DO NOT sleep. Save and exit and try to load this game.

missing file warning

where is MNC (more nasty critters) ??? you have some mods that NEED that to work correctly (animal mansion for 1 offhand)

there are several install guides in the downloads section for how to install it (and please, please check the op on it also).
