For Shiki, You could do that without modding, just select her on the character screen with whatever key or button used to pause the game. As for Katsuragi's boots this thread specializes in that but a search for "boots" didn't yield any work finished on that. A Download for removing Shiki's hat is Here if removing the hat when playing as her isn't enough for you.

Is there a mod that allows you to scale the girls up or down in size? I don't mean chest size (though that would be nice) i mean overall. You can do it in Peach Beach Splash, but I haven't seen a way to do it in Estival Versus, so having that option would be nice.

It adds different hair, lips and nipples to several girls just install it after that one and everyone will have pubes but a few of them will also have different nipples - which I think makes all of them seem more unique because less girls have the exact same features.

I wonder if it'd be possible to import and/or replace characters, like new ones Super Sonico who are featured in Peach Beach Splash to Estival Versus.  PBS is pretty CPU intensive and might be harder to mod.

I am attempting to create a KGB officer outfit, and I was curious if anyone was able to remove/replace Katsuragi's boots. I am aware that it is classified as a weapon sprite, but I am unsure as to how to alter weapon sprites.

If you mean her boots when she is in Shinobi mode, yes it's included in the weapon file.
To disable it you will need to find the correct bytes using a HEX editor.
The way to disable it remains the same as your usual outfit.
