need help with Mod Organizer

I did something stupid with FINS and now to try to fix it i want to paste a new FINS. Thing is now MO wants me to go into the directory layout and fix it there. I'm really a casual modder and having used MO more for loading mods and playing. Anyone know what I need to do? Only way i think i can fix it is just trash MO and start over.

I'm sorry if this sounds stupid, but what is the actual text of the 'Thing is now MO wants me to go into the directory layout and fix it there'? MO is really actually quite simple. There is a folder containing the mods, (e.g. "F:\Program Files (x86)\Steam\steamapps\common\Skyrim - Enderal\ModOrganizer\mods" - i.e. My Enderal install of mods in my case), and a couple of text files under the profile directory, (e.g. in "F:\Program Files (x86)\Steam\steamapps\common\Skyrim - Enderal\ModOrganizer\profiles"  - in my case),  which point to the installed and active mods. (plugins.txt & loadorder.txt). Never seen it giving a weird message, so just asking like.

can't see a reason to trash it, (even if it's nothing I've seen before). Just need more details.

my most pressing question is on terminology. like what the heck is a directory layout?

Okay found out that i needed to run Skyrim because I keep deleting the .exe. Now the game freezes after hitting new game, and followers do not use the armor mesh and textures i'm using on my PC.
