Usually it is a bad config of the HDT parameters.

Perhaps HDT Havok Object is messing with the collission detection of the carriages? I would try to disable it and start a new game.

Or use a mod like AlternateStart-LiveAnotherLife or SkyrimUnbound to bypass the cart ride start completely.  (Well semi-completely - AS-LAL has 1 optional start that is the cart ride).   The cart ride is a glitchy, delicate piece of ... CODING, and there are many theories on the cause (fps, animation mods, etc).  Hell, I made it happen on the XBox with no mods (and should have had no fps issues either).  Again, AS-LAL (which I use) and Skyrim Unbound (many people like this one better, never used it myself) are the better alternatives.

 

To note, the fps limiting that Anisei is referring to is still a good idea to do in general even if you decide to use an alt start mod.  Do a search for 'skyrim fps limit' here and nexus, or practice your google-fu (trust me, it will come in handy for other skyrim issues).
